Actually Endsong did serve to resolve the Jean/Phoenix connection. She's Phoenix and her pieces are scattered when she dies explaining away many inconsistencies over the years. And she's technically not "dead" in the sense any human is confined to. And this is crazy talk because? It occured and it was explained as such. You don't like it too bad, doesn't change that it happened. I'd love for Rachel to never come into existence but she does and has. I don't say Rachel never did exist in the first place.

Colossus and Psylocke barely got mentioned. Even though she is gone she still gets mentioned by Emma/Scott in their relationship, her role as Xavier's confidant is touched on however minutely by his comments that she knew and understood, she had a whole mini-series concerning her, and then gets cameo appearances in Uncanny.

How does she not fit within the new world order? New enemies stronger than ever have risen. Her power and competence is needed. If anything her reactions alone can be very interesting. How will she react to the news of her family once she becomes whole again? Did she know about Xavier's Deadly Genesis Secret?
No one said she had to come back as White Phoenix, and I doubt she's going to. She'll probably come back in green phoenix mode/ New X-Men and just have circuit breakers manage her power. But it's your self imposed limits that she has to come back a certain way or effect only certain people that are limiting the character.
Scott/Emma/Rachel can go on with their plots and still have Jean. If anything that would only make their plots more dynamic. Jean can forge new relationships, rekindle old ones, etc. There's plenty of other X-Men I'd like to see Jean interact with. Heck it would even make sense if Jean joined with Wolverine and became an Avenger.
And if we want to focus on her cosmic side, the cosmic Annhilation could be a spot for her too. Jean's a very versatile character in that respect. She can deal with strictly raw and human emotions and actions, and at the same time have a sense of cosmic awe to her.
